Even if it is before, only the warranty related to the mod is voided. Let's say you upgraded your stereo, Lexus cannot go and say your tranny went (if this became a problem) because of that. If they do, they'd have to prove that. On the other hand, if you upgraded the amp but kept the OEM speakers and end up blowing them, you are SOL.
