Fuel Filter

It is indeed part of the fuel pump. Although the pump assembly can be removed from the tank and disassembled, Lexus claims it is designed to last the life of the car.

Question 2- just replaced front rotors and pads and braking is still "spongy". Still feels the same as before.

Calipers need replaced also?

Probably not, just bleed your brakes.
