I think I bought the standard Lexus 2004 and I didn't realized there were two options for tire sizes and rims. Mine is the option with the 18 inch wheels as opposed to 17 inches. Which is better? does it matter?

Whether you have the 18 or 17 inch wheels probably matters most when it comes time to purchase tires since the 235/55R18 tires are usually far more expensive than the standard 225/65R17 tires.

The 17" wheels and tires probably provide a cushier ride and the 18"" wheels and tires probably provide slightly sharper handling with a slightly harsher ride. Larger diameter, lower profile tires usually wear out faster.

The 18" option might have been offered to allow the dealer to make more money. Who knows why. People like choices and some like to buy "more, more, more" at the last minute.

I've know several people who have bought new cars with optional larger wheels and tires who have been shocked at tire replacement prices when the original tires needed replacement. I think one of these people sold their car rather than contend with the high tire replacement costs.

IMO, it's mainly a marketing game.
