Aftermarket Stereo

I installed a new clarion cd player in my IS300. Lexus told me later that the keyless entry ecu is in the factory head unit so I lost my anti-theft protection, remote entry, and trunk release. Has anyone run into this problem and have any creative solutions to getting keyless entry back? I don't want to put the factory unit back in because of the cd jamming problem, and I have aftermarket amps installed. I can install an aftermarket keyless entry system, but I would think control units are available to use with the factory keyless mechanism.? Thanks, I appreciate any input.
