Correct, the LS460 has a timing chain, not a timing belt, it doesn't need to be changed.
My guess is its a bad motor or transmission mount somewhere...

I personally would never replace just two tires, but especially not with different model tires. The EL400 is a pretty terrible tire, I'd take it as an opportunity to upgrade personally.
I have not had the Turanza Serenity tires, but I did have the Turanza LS-V which was that tire's predecessor. They were very good tires.
However, those tires are only $14 a tire cheaper than the H Rated Michelin Primacy MXV4 tires on TireRack. For that money I would take the Michelins any day.

Do you have good maintenance records? I'd have the car inspected by an independent mechanic, but if its well cared for they last forever. $10,500 seems like a pretty good price...

I wouldn't worry about life. If you look on the Prius boards people have 300k+ on Priuses on the original batteries. OEM I'm sure they're incredibly expensive, but there are some aftermarket solutions that are less than $2k...

Dealership inventory is getting better on that model, you should be able to get something off of MSRP. I don't think invoice is realistic though. Even on the gas ES when I was shopping in November, I could get $2,000 or $2,500 off, but that was all I could get. The Hybrid will be tighter.
If you can get $2,000 off that car I say you did well.
