If your swapping to the Supra GTE, then just get the tranny that goes with it also. It will save you alot of headaches, as the stock tranny is not a direct fit to the GTE anyway. For turbo, an auto is faster. With manual, you have respool every gear shift, auto stays spooled all the way thru. You'll need the GTE ECU to run the turbo anyway, so keep the the drivetrain together will be easier in the long run. The turbo Supra GTE tranny will hold 500 rwhp no problem without doing anything to it.
